On my Nexus 6 with Lollipop, the standard Android buttons stay visible. There's also a menu thingy. "...", at the lower right that gets you back into the preferences.

It appears there are still problems for some folks but I gotta say, this is a great responsive change. Thomas Okken has always worked with great dedication on this extremely capable and useful tool, which runs on every single platform I know. He then gives it away under the GPL so we can actually enjoy it on whichever computing platforms we need or want to use. Bravo!
